I am facing the problem, that Tomcat8 creates multiple running instances, so during the start I get an exception that Address is already in use:

I think the problem can be in the server.xml connector, which I took over from previous Tomcat 6.
However, I really have no idea why is the new instance created each time, when Tomcat restarts and will apreciate any help.

Your error states, that the AJP connector cannot be started on port 8009, but in your server.xml it is commented out:
Failed to initialize connector [Connector[AJP/1.3-8009]]
<!-- <Connector port="8009" protocol="AJP/1.3" redirectPort="8443" /> -->
Do you think this is the correct server.xml?
